Abstract:We describe the statistical analysis of an experiment to compare gene expression in treated and control mouse liver samples. Experimental replication was achieved by using two arrays to study the two samples and by spotting genes multiple times per array. We apply the analysis of variance to estimate the quantities of interest and identify other sources of variation. In particular, we uncover a striking example of a gene-specific dye effect. We use a ``bootstrapping'' technique to put error bars on estimates of relative expression between the two samples. Manuscript
